I have two certificates for two companies. I would like to have a separate mobile app for each company. Can I have multiple Halcom MultiPay mobile apps on the same device?

You can only have one Halcom MultiPay mobile app per mobile device. If you wish to have two mobile apps for two different companies, you will need to install them on two separate mobile devices.
